I say let them know. Invite them to hide their info en masse from him. Facebook has such a way of inviting intrusive behavior.

Hi,
I agree on keeping the 2 separate. Facebook can have nasty consequences in the work world.
My advice: start a new Facebook under an alternate name and re-friend the friends you want to keep. Use an obscure profile picture (maybe a group pic?). If people try to friend you and ask you why you haven't accepted, just reply you barely ever check it anymore.

This may sound pretty sad, but I mainly use facebook to ask classmates about projects or homework. I'm not really into facebook, myspace, and stuff of that sort.
